Say I do not intend on using a module, say "downloads". If I want to remove it, do I just need to delete the module folder and the db tables or is there something else I need to remove?

Well Downloads seems to be relatively safe. I think that's all that would be needed.
But other modules like the News are more integrated into the rest of the system.. I would be careful about removing them.
