I was able to get rid of all my theme related issues by re-uploading all my theme files with a newer version from the author. I still face the same issue tho with the page cannot be displayed problem ...

You can either use command line syntax or just use phpMyAdmin. phpMyAdmin is the simplest.

Ran a db repair using phpMyAdmin, problem I had previously is still there but seems to happen more often. ...

I would also recommend running a datbase repair on all tables. This could also mean the hard drive may be going bad. Either of those reasons could cause the flakiness.

NukeSentinel should not affect the sig's. Try commenting out the include line in mainfile.php and see if you still have the problem.

If it is in the root directory, just add .htaccess in the path.

And you want to make sure the .htaccess file has at least ONE blank line at the end so Sentinel can write the IP's it catches to the .htaccess file.
