I have added a module for manually adding HTML pages to the website. This is a very straight forward module with nothing but an include on it. How do we go about adding the HTML from the files to the search index? Is that possible, or does the data have to be in the database in order to be searched?

Yes, the standard search looks up in the database for searching. I would probably recommend Google to search non-database pages.
