All links in modules block lead home!

I'm quite stumped here and really don't want to revert backwards but that may be my only hope.

Here's my situation:

I had PHPNuke v7.0 installed for quite a long time without any updates (shame on me). I recently noticed that none of the links were working and I saw an unrecognized administrator. Basically it looked like I got hacked.
I deleted my entire installation except my theme and installed the latest I could get from phpnuke.org which was 7.8. For added security I installed nuke 7.8 patched v 3.1 from nukesecurity.com and NukeSentinel_242_71-79

After all that, for some reason, every single link in my main menu (modules block) will take me to my home page.

I can access my administration menus and all admin links work just fine. I just can't access any of the modules!

Any suggestions would be greatly appreciated.

I think I've fixed my own problem.

I must have screwed up my attempt at fixing this exploit:

I replaced my modules.php file with the one from my 7.8 patched 3.1 and everything is back in working order.
